In "The Institute" wird der zwölf Jahre alte Luke Ellis entführt. Das Kind gilt als Genie, das schließlich in dem sogenannten "Institut" wieder zu Bewusstsein kommt. In dieser Einrichtung befinden sich lauter Kinder, die genau wie er verschleppt wurden, und allesamt besitzen sie ungewöhnliche Fähigkeiten.

Zeitgleich versucht der von seiner Vergangenheit gezeichnete, frühere Polizist Tim Jamieson in einer kleinen Stadt in der Nähe ein neues Leben zu beginnen. Doch der Frieden und die neu gewonnene Freiheit werden nicht anhalten. Seine Geschichte und die von Luke werden unweigerlich aufeinandertreffen. Geführt wird das Institut von Ms. Sigsby, die zwar charmant auftritt, aber über einen eisernen Willen verfügt. Sie glaubt ganz und gar an die Mission der Einrichtung, so schrecklich sie auch scheinen mag. Und sie ist überzeugt davon, dass die Geschichtsschreiber sie einst als Heldin sehen werden.
